Quinton Flynn was originally supposed to be Casey Jones in the TMNT 2007 movie before the casting change happened.

Here's an interesting fun fact for SpongeBob fans. Originally, Stephen Hillenburg was gonna cast Doug Lawrence as Squidward, but he decided his voice would work better for Plankton.

Some more Friendship is Magic examples:

Ashleigh Ball auditioned for the role of Spike before she ended up playing AJ and Rainbow.

Kathleen Barr did what Faust described as a "very good" performance for Celestia before she was landed the role of Trixie.

Now for some non-FIM examples (sorry if any of these have already been mentioned):

Originally in The Simpsons, Yeardly Smith was to voice Bart and Nancy Cartwright was to voice Lisa. They were switched because Yeardly's voice didn't sound "boyish" enough.

Cree Summer was going to voice Meg in Family Guy.

Derek Jacobi was considered for the role of Frollo in The Hunchback of Notre Dame.

Tim Curry was to play the titular Beast in Beauty and the Beast, according to IMDb.

Hadji in The New Adventures of Jonny Quest was supposed to be played by Cam Clarke, but the producers decided to choose Rob Paulsen instead.

Walt Disney originally wanted the voice of Tigger to be Disneyland performer Wally Boag.

And while we're on the subject of Tigger, Paul Winchell was going to voice Tigger again in The Tigger Movie, but the filmmakers thought he was too old to do Tigger's voice and replaced him with Jim Cummings. The Disney Imagineers heard about this, felt bad for Paul, and hired him to do the voice of Tigger for the Many Adventures of Winnie the Pooh ride at Walt Disney World.

Similarly, Phil Harris was going to reprise his role as Baloo for TaleSpin, but Disney ditched him because they though he was too old to pull off Baloo's voice authentically.

Just some input, but I think it'd be super keen if people also provided proof of their "what could have been"-claims. I know it's just a friendly discussion, but any schmoe can write on Wikipedia that Patrick Stewart was originally considered for the role of Blossom from Power Puff Girls. What's more interesting is seeing official confirmation, interviews, quotes, etc..

According to this Jim Hill Media article, before lending his voice to Hugo from The Hunchback of Notre Dame, Jason Alexander auditioned to play a character in Beauty and the Beast: both Lefou and Cogsworth. Afterwards, he auditioned for Timon, and then Pumbaa, in The Lion King.

According to the "What Could Have Been" page at TV Tropes, Jeff Goldblum was considered for the role of Randall in Monsters Inc., and Leonard Nimoy was considered for Waternoose.
