There is a 95% chance they are. Originally Urobuchi wanted Homura to have a happy ending but yet he had to scrap the idea. This most likely won't be the last of Madoka we would see.

To admit I think the series didn't need a sequel since it ended on a good note. Just kinda seems unnecessary to make Rebellion.
